Armin wasn't just crying for the loss of a commander and a friend. He was crying because he personally knew the agonizing pain Hange was going through in her final moments. Armin survived being burned by the Colossal Titan, but Hange didn't come back. He felt every second of her sacrifice because he had lived it himself.
